How do you, or what software do you use to keep track of projects, timeliness etc

Personally, I use Trello, Toggl, and Quickbooks. I have some custom API bridging between them so that they are well integrated together for my needs. (i.e. Boards and Projects in Trello and Toggl are created from Quickbooks, Trello triggers starts/stops on time-tracking in Toggl, Quickbooks charges are made from Toggl, etc.)

We use the back end of our website which has tracking abilities.

For Project to-do's I use a widget on my iMac.. with a single putton it can be easily pulled up.
With respect to keeping track of invoicing, I use Billings. There are times when I am dealing with 12 clients at a time with ongoing projects and the software needs to be simple enough. I also love my moleskine sketchbook. I'm sporting the Lego edition for the next few months ;)

since its just me i just use a large calendar

i keep track of 300 jobs a year this way

I believe Freshbooks does a lot of this for you too.
